Joseph Morton Jr. was born to Evelyn and Joseph T. Morton Sr. in New York, United States. He spent parts of his childhood in Germany and Okinawa, because of his father's profession as a U.S. Army Intelligence Officer. Morton's mother was a secretary. He and his wife, Nora Havooshian, married in October 1984, and have three children—daughters Hopi and Seta, and son Ara. Morton also has one grandson, Moses.

Morton made his Broadway debut in Hair and was nominated for a Tony Award for Raisin.

During his career, spanning over 30 years, he has appeared in over 70 movies including Speed, and Terminator 2: Judgment Day. Morton has also made many notable TV guest appearances, including a recurring appearance as Dr. Hamilton in the first and second seasons of Smallville. He has starred on the TV series Equal Justice, Under One Roof and the short-lived E-Ring. Morton has also made several appearances as a defense attorney on Law & Order. He has also directed and produced.

In 2006, Morton was cast in his first billed television role on Sci Fi Channel's hit summer series Eureka as jack-of-all-trades scientist, Henry Deacon.
